  • Depth & Length for individual genome reconstructrion

    Our goal: to reconstruct individual genomes from a metagenome
    Our method: Illumina Hiseq paired-end sequencing

    What would you choose between these 2 options?
    - 150 bp long reads, with ~ 10Gbp final output
    - 100 bp long reads, with ~ 30Gbp final output

    And any information about insert length between paired reads is welcome!

    Both. I'd recommend a combination of short-insert reads for coverage and long-insert reads to prevent misassemblies.

      We've assembled a few ~0.5 mbp long contigs from 150 bp Illumina reads. I know individual genomes have been reconstructed from metagenomes, but I'm not so sure Illumina alone will cut it unless the starting population is very homogenous and DNA extraction etc. has worked out exceptionally well..
