Even though the profile may be odd you should go ahead and analyze the data to see what it looks like. Things may be fine. -
Hi Elsie, did you ever figure this out? We are seeing something very similar in some recent RNA-seq data generated using the Ribo-zero kit. We have never seen such things when we use poly A selection. We removed residual rRNA sequences (~2-6%) and that eliminated some of the weirdness, but the profile is still quite odd. Looks like a few very highly expressed ncRNAs, a result of the kit producing far more variable coverage and types of transcripts? Any comments appreciated.
