    I would get in contact with the sequencing provider and ask for access to the Roche software. That's one of only a few packages I know of which can deal with this problem, the others being commercial software like Clc genomics and perhaps Lasergene.

    Thanks Tony,

    I do not have access to the 454 instrument and as such that software. Is there any other easy to use software (trial version) that I can install on my PC and perform the data analysis?

    You could start with the Roche 454 GS Amplicon Mapper. It's designed specifically to do exactly what you want on 454 data.

    454 data analysis & Mapping

    Hi,

    I just got back data on a 454 run (.fna and .qual files) on some PCR amplicons. I am on the look out for a software program that can help me do the data analysis including sequence alignment, mapping of these sequences to a reference sequence/sequences etc. Can someone suggest?
