    Hi Everyone,
    I am new to NGS, I have assembled contigs of the metagenome data using velvet, I want to know how to get the reads which were not used in the assmbely of contigs.

    Hello,

    You can get unassembled reads by adding -unused_reads yes to the velvetg
    computer program.

    For metagenome assembly, you can also try Ray (version v2.0.0-rc8).

    I am one of the authors of Ray.
