  • Problem running Velvetg

    Hello!
    I'm trying to run Oases/Velvet but I got an error when running Velvetg, a library or something from a library is missing. I'm running everything on a cluster (it uses SLURM) and I do not have root permisons.
    This is what I got

    /home/hpc/uj502/di29kiz/velvet_1.2.10/velvetg: /usr/lib64/libgomp.so.1: version `GOMP_4.0' not found

    I have to make Oases/Velvet run! Please help!
    Thanks

    Check the output of

    Code:
    $ ldd velvetg
    Check if you have multiple versions of OMP library installed.

    Then try the modification to LD_LIBRARY_PATH as suggested in this thread: https://gcc.gnu.org/bugzilla/show_bug.cgi?id=57123

      After ldd velvetg I got this

      [email protected]:~/velvet_1.2.10> ldd velvetg
      linux-vdso.so.1 => (0x00007fff069ff000)
      libz.so.1 => /lib64/libz.so.1 (0x00007fd8d89d8000)
      libm.so.6 => /lib64/libm.so.6 (0x00007fd8d875e000)
      libgomp.so.1 => /lrz/sys/compilers/gcc/4.9.2/lib64/libgomp.so.1 (0x00007fd8d8547000)
      libpthread.so.0 => /lib64/libpthread.so.0 (0x00007fd8d832a000)
      libc.so.6 => /lib64/libc.so.6 (0x00007fd8d7fb0000)

      /lib64/ld-linux-x86-64.so.2 (0x00007fd8d8c25000)

      which one is the good one?

        Can you try adding this to your LD_LIBRARY_PATH (since your OMP library is not in /usr/lib64)?

        /lrz/sys/compilers/gcc/4.9.2/lib64/libgomp.so.1

            Improved Targeted Sequencing: A Comprehensive Guide to Amplicon Sequencing
            by seqadmin

            Amplicon sequencing is a targeted approach that allows researchers to investigate specific regions of the genome. This technique is routinely used in applications such as variant identification, clinical research, and infectious disease surveillance. The amplicon sequencing process begins by designing primers that flank the regions of interest. The DNA sequences are then amplified through PCR (typically multiplex PCR) to produce amplicons complementary to the targets. RNA targets...

            Targeted Sequencing: Choosing Between Hybridization Capture and Amplicon Sequencing
            by seqadmin

            Targeted sequencing is an effective way to sequence and analyze specific genomic regions of interest. This method enables researchers to focus their efforts on their desired targets, as opposed to other methods like whole genome sequencing that involve the sequencing of total DNA. Utilizing targeted sequencing is an attractive option for many researchers because it is often faster, more cost-effective, and only generates applicable data. While there are many approaches...
