  • Parsing the FORMAT field with bcftools

    Can someone show me a quick example of how to parse the FORMAT field from a vcf file using bcftools? In particular, I would like to parse out the 'GQ' field from a given vcf file.

    I tried the following:
    $ bcftools call -f 'FORMAT/GQ' chr1.vcf -o chr1.gq.txt

    This reports an error: Could not parse "FORMAT/GQ"

    Answering my own question here:

    bcftools query -f'%CHROM %POS[ %GQ]\n' chr1.vcf -o chr1.gq.txt

    This outputs a matrix of GQ (genotype quality) per site per individual in the text file chr1.gq.txt.
