Similar problem
I was facing a similar problem with rmdup of picard and samtools.
After performing 'rmdup', picard left `~23,000' reads whereas samtools left me with '~1800' reads only, which is a huge difference.
Anyhoo, this thread explained a lot... So thank you everyone who has contributed.
