A way to describe the protein evolution

hi all, i m a student in molecolar biology and i have to wrote a repot on a protein: MdaB (modulatory of drug activity B) of H. pylori, how it evovlve in the epslion proteocacteria. I thought to build a philogenetic tree with a multiple sequence alignment, then an homology modelling. I just want some advice to improve my research, or what steps i have to follow for do better this work, thanks all.
