Generally 4Gb per instance of sampe, 8Gb of Ram is not much in the sequencing world, consider running a pipeline were you run one lane at a time, I've posted one in my intro thread if you would like

    Bwa memory requirements for hg19

    Hello everybody,

what is the minimum amount of memory people have to get successful alignments to the human genome with bwa? We're talking <15m Illumina transcriptome reads, 36-40bp.

The server is a Ubuntu 8.04 64bit with 8GB, and bwa has already caused it to slow down so much so that it needed to be rebooted.

    Any thoughts would be welcome.
