  • how do I know if an assembling covered the most genome

After assembling bacterial WGS reads from an Illumina 2 x 300 sequencing, how do I know if the contigs cover the most part of the whole genome?

You can align your contigs to the genome sequence and check. A program like Mauve also comes in handy to check the coverage visually.
