I am currently working with QiaSeq Methyl data. I was very surprised that my bismark/bowtie pipeline, which worked fine so far on various methylation data suddenly couldn't map a single read. After some try & error I realized that the "--non-directional" option of Bismark would change the whole picture. I did some research about that, but it is still not completely clear to me.
Can anybody hint me on some explanations about directional vs. undirectional BSlibraries and the consequences of aligning resulting reads?
