  • Bioinformatician at Swiss Institute of Bioinformatics and Lausanne University

See the official ad in prettyprint.

    CONTEXT:
Thanks to the recent leap in sequencing throughput provided by technologies that include 454,
Illumina and Solid, de novo whole genome sequencing has become accessible for non-model
organisms. However, much potential remains to improve current assembly approaches.

Vital-IT of the Swiss Institute of Bioinformatics and the Keller Lab at University of Lausanne have an
immediate opening for a highly motivated bioinformatician to work on genome sequencing, assembly
and annotation. The successful candidate will furthermore maintain web pages, databases and
computational pipelines, and be encouraged to participate in teaching activities of the SIB.
The position is half time in the Vital-IT group of the Swiss Institute of Bioinformatics in Lausanne, and
half time in the group of Prof. L. Keller of the University of Lausanne.

The position is one year renewable, beginning October 2009. Salary from 60 to 80 kCHF/year
(approx. 40 to 53 k€/year), depending on experience and qualifications.

    MAIN RESPONSIBILITIES:
    - assemble and annotate genomic sequences from ants using custom scripts and existing
    software
    - expand the ant genomic database Fourmidable using tools from the GMOD collection
    (http://gmod.org/)
    - develop assembly and comparative genomics analysis pipelines

    SECONDARY RESPONSIBILITIES:
    - participate in other assembly projects
    - participate in teaching activities
    - write documentation and reports

    REQUIREMENTS:
    - Masters or PhD in bioinformatics, computer science, biology, biochemistry or equivalent
    - experience with Perl, Python, R, Ruby or C/C++
    - experience working in a UNIX/Linux environment
    - notions of web page design (HTML/JavaScript, PHP/MySQL)
    - good English and French speaking and writing skills. German is a plus

    ADDITIONAL PREFERENCES:
    - knowledge of entomology is a plus
    - experience with next generation sequencing or other high-throughput biology is desirable

    SHOULD ONLY APPLY:
    - citizens of the European Union, Switzerland, USA, Canada, Japan, or people with a currently
    valid Swiss work permit

We offer excellent bioinformatics infrastructure and a stimulating research environment. In addition to
powerful computer hardware, the SIB branches of Lausanne, Basel, Bern, Zürich, and Geneva
maintain a large collection of molecular biology databases and software packages. Our team consists
of about 300 collaborators with expertise and ongoing research projects in diverse fields, from
database development to molecular sequence analysis to biological system modeling.

The goal of the Keller lab is to understand the principles governing the evolution of animal societies
and the ecological and evolutionary consequences of social life. To study these questions we
combine disciplines of animal behavior, ecology, evolutionary genetics and genomics.

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
