I'm annoyed at the fact that NCBI BLAST looks the same as 15 years ago. When you have your hits, there are no clever ways to extract the already extracted local alignments that are there for further study. The only option I can find is to select a few interesting hits and download the complete genomes! When all I wanted was to look at the area around the hits. I can also manually go into each accession and choose to look at a smaller sequence, but that won't work if I want to align 1000 sequences.
Is there some clever browser-based program that will give me the surrounding sequences of the BLAST hits I choose, in FASTA?
