    Whole Mitochondrial Genome Alignment

    I wish to align 12 whole mitochondrial genomes which could give best alignment for its coding and non-coding sequences (whole genome).

    Please suggest which software and algorithm to use. Would MumMer be useful or MAUVE. (or any other) ?? Moreover please suggest what criteria to consider for mitochondrial alignment as against nuclear genome alignment.
