edgeR and time course data

Hey all--

I'm trying to figure out if edgeR is an appropriate tool for differential gene expression analysis of a time course dataset. I have six samples corresponding to times in development from fertilization to larva (unequally spaced in time), with two biological replicates per time point.

If anyone has any suggestion, either on the use of edgeR vs something else, or how best to approach this with edgeR, that would be much appreciated.

I have seen a "Time series" option in Cufflinks but I am not sure it is "appropriate". If there is something with edgeR or DESeq I am also interested.

were you able to figure out about your problem? I am also intered to know how to do the time course in edgeR.
