Multi-sample VCF generated in GATK is not working with novoutil IUPAC

    Hi,

We are trying to find SNPs in a few loci of interest in rhesus macaque. To that end, we have sequenced exome sequences and I've gone through the process of calling SNPs using GATK and I've come up with a multi-sample VCF file.

Now we want to actually create alternative fasta references for each macaque at our loci of interest. I thought that Novocraft utility "novoutil iupac" would do exactly what I want it to do, which is (from the most recent version):
    Code:
    Novoutil iupac
          1. Add option ( -g ) to substitute genotype for the reference base. Without
the -g option ambiguous bases are formed by combining the reference base
             and the genotype.
          2. Add option -i to substitute homozygous indel calls into the new reference.
This is useful for reference guided assembly.
          3. Add option -q 99 that sets a lower quality limit (default 30) on usable VCF
             data lines.
          4. If the REF column of VCF file shows an N then IUPAC code is formed from the
             ALT alleles.
However, when I run novoutil iupac with my VCF file and the reference genome, I get the following error:
    Code:
    # novoutil iupac (V2.08.02) - Build Jun 28 2012 @ 16:23:10
    # (C) 2008,2009,2010,2011 NovoCraft Technologies Sdn Bhd.
    Loading VCF file...
    novoutil: src/vcfsnps.cc:152: bool vcffile::hetero(tabbed&): Assertion `*gt == '|' || *gt == '/'' failed.
So it clearly doesn't like something about my VCF file, which looks something like this:
    Code:
    ##fileformat=VCFv4.1
    ##FILTER=<ID=LowQual,Description="Low quality">

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
    by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
    by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
