  • SAM: extract both pairs where at least one pair mapped

    Hi,

I want to extract both pairs from a SAM file where at least one pair mapped (or both). The ideal solution would be to get 2 fastq files where either both reads mapped, or only one pair mapped and the unmapped pair is also extracted.

I tried various flag combination with "samtools view" but didn't get the desired result. So far I know how to get all mapped reads, but the unmapped second pair is missing.

    Thanks, Stephan

Not sure if this would help. There's a tool here:

that gives you the flag for whatever you're after.

Thanks. I've already tried that, but I'm not sure which flags to use.

        Code:
        samtools view -F 12 whatever.bam
should get all the reads where both mapped.

        Code:
        samtools view -f 4 -F 8 whatever.bam
should get all the reads that did not map, but whose mate mapped

        Code:
        samtools view -f 8 -F 4 whatever.bam
Should get all the reads that mapped, but whose mates did not.

        Or, do

        Code:
        samtools view -f 12 whatever.bam
To get all the reads where neither one mapped, then collect all those read names, and get everything not in that list.

Thanks! I just tried it and it works perfectly.

Recent Advances in Sequencing Analysis Tools
            by seqadmin

The sequencing world is rapidly changing due to declining costs, enhanced accuracies, and the advent of newer, cutting-edge instruments. Equally important to these developments are improvements in sequencing analysis, a process that converts vast amounts of raw data into a comprehensible and meaningful form. This complex task requires expertise and the right analysis tools. In this article, we highlight the progress and innovation in sequencing analysis by reviewing several of the...

Essential Discoveries and Tools in Epitranscriptomics
            by seqadmin

The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist...
