    Merging files with Cuffmerge

    Hi,

    Can somebody please advise how the Cufflinks output files are merged together with Cuffmerge?

    Does the command pool the data into the merged.gtf file?

    I am comparing two conditions and I have many input files for each condition. If one file contains a statistical outlier I am concerned that it may skew the results.

    Any input would be gratefully appreciated.
