This is a more general question concerning DE analysis. In the event that one uses cuffdiff and the report contains 'HIDATA' what is the normal course of action. The primary method that I seem to see in the other threads on this forum is to raise the --max-bundle-frags option. Is this considered the most appropriate response? If so, I was wondering if the inherent logic behind the default --max-bundle-frags setting is to save memory? If not, should you disregard these values in some circumstances? Any clarification of this situation would be helpful.
