I have a similar problem. I actually have 80 samples and it completely fails due to high memory needs.

    cuffdiff memory usage

    Hi,
I updated to the latest version of Cufflinks and could not rerun my analysis with cuffdiff because of lack of memory.
I tried in a computer with more memory and I used the time command to check for the memory usage and it seems it required 72GB of RAM to run two conditions with 4 replicates each.
    Has anyone experienced something similar?
Before updating I successfully ran the same 8 human samples with cuffdiff without the process being killed due to lack of memory, so is there a memory leak, or this is the amount of memory it now requires?
