A file named 'addReaderror_REPLAY_do_not_delete.log' has been written
to the working directory. Please send it to the author to get that bug fixed!

Internal logic/programming/debugging error (*sigh* this should not have happened).
Please file a bug report on http://sourceforge.net/apps/trac/mira-assembler/

"WARNING/ERROR: contig did not put refid into affected reads. Please file a bug report to
Download MIRA for free. MIRA V5 is available only on GitHub! The V4 version released here on SourceForge stay up as some automated release fetching packages rely on V4.

Aborting process, probably due to an internal error.

If you want to report the error, please do so on
Download MIRA for free. MIRA V5 is available only on GitHub! The V4 version released here on SourceForge stay up as some automated release fetching packages rely on V4.

and also give a short notice on the mira talk mailing list.

If reporting, please do not delete the log and checkpoint directories, there may
be files in them which could be needed to find the problem.

Thank you for noticing that this is *NOT* a crash, but a
    controlled program stop.

Given the abort message asks you to contact the MIRA author and gives instructions for how to join the mira_talk mailing list, why are you posting this here instead? Bastein does post here sometimes, but I'm pretty sure this way won't be as quick to reach him.

You've forgotten to include the important bit of information of which version of MIRA you're using, but this does look like a previously reported bug, which should be fixed in the latest releases (Did you try Google for this?):

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
