Proteins localization

Hi everyone!
I'm new here... and also new in the field of Bioinformatics, so any help will be appreciated! I started to work with LC-MS. So, I received a lot of results (protein accession numbers)!!!! Thousands !!! Now I need to identify the cellular localization of these protein…by doing it one by one I will be finish it by the next millennium ! HELP!!! I'm basically interested in nuclear proteins only…. I'm dying here…. And my boss is not helpful at all (I thinks he also doesn’t know how to do it)
I can really truly honestly will be thankful for any comment!

Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
