Cufflinks

I tried run cufflinks(any version before 1.0.0). it works pretty good. However, it does not have cuffmerge.
Cufflinks (version higher than 1.0.0) ,which has cuffmerge, does not go through on my mac mini.
I use brewhome installed samtools, boot(1.5.5), and eigen, which are required for cufflinks.
cufflinks 2.1.1 installed successfully. I tried with the sample data downloaded from cufflinks website. cufflinks0.9.0 works good, however, does not go through for cufflinks2.1.1.
Anyone has similar experience or do you know how to solve this problem.

Could you please post the command for 0.9.0 which worked and the matching command for 2.1.1 which did not work? And maybe some error messages you get?
