    Interrupted bowtie2 mappping

    Hi all,

my bowtie mapping is somehow interrupted without any error message.

    The standard out only print:
    Time loading reference: 00:00:00
    Time loading forward index: 00:00:01
    Time loading mirror index: 00:00:01

    without anything else.
The output sam file include part of the reads(~60%) mapped (including the 0 time, 1 time and > 1 times) but not all. And repeated try stopped at the same reads position.

I am wondering what causes the interrupt and how to fix it. Thx!

Well, as a general troubleshooting idea, since the program stops at the same place then the problem is probably due to a specific read abnormality. Look at the reads close to that position and see if there is anything strange about them.

Other than that, without looking at the actual data, it will be hard for us on SeqAnswers to figure out what is wrong. Obviously bowtie should not just stop.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
      by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
