Has anyone have experience with "metaquast" for aligning assemblies each other? The original publication has detailed description on "quast" but not on "metaquast" as "metaquast" came out recently. I think that it performs in a similar way to BLAST. I have multiple viral metagenomic datasets. The average contig size of each metagenomic dataset is about 550 bp. After running metaquast, should I look at genome fraction (%) value for similarity between assembled metagenomic datasets? Any suggestion or advice would be appreciated.
