Defuse versions and order of fused genes

Hi everybody, I'm a new member in the SEQanswers community and I hope someone can help me.

I would like to annotate fusion transcripts detected with Defuse using Pegasus fusion annotation pipeline. However, I have to be sure that the order of the fused genes maintains the 5'-3' order in the fusion transcript in the defuse output file. The version of defuse we used is 0.6.0 but I don't know if output format conserves the 5'-3' order...
