    Hi!
    I am using Ray-meta for assembling metagenome generated using Miseq platform. I ahve paired end reads. I am using the following commands:
    srun Ray -k75 -detect-sequence-files /lustre/scratch/ -o RayOutput_miseq_detect

    srun Ray -k75 /lustre/scratch/usr/2014060Filter1_S1_L001_R1_001.CutAdaptor.trimed.fastq /lustre/scratch/usr/20140602Filter1_S1_L001_R2_001.CutAdaptor.trimed.fastq -o RayOutput_miseq


    I am confused with the output:
    I get these files in RayOutput_miseq directory :
    ElapsedTime.txt NetworkTest.txt RayCommand.txt RayPlatform_Version.txt RaySmartCommand.txt RayVersion.txt

    and these is RayOutput_miseq_detect directory:
    ElapsedTime.txt NetworkTest.txt RayCommand.txt RayPlatform_Version.txt RaySmartCommand.txt RayVersion.txt



    Now I am confused here that why both the directories have same files and where is the contig file.
    Please guide me if I am missing something.
