I am counting deletions from a few bam files for particular region (bowtie alignment) and i want to normalize the number of deletion for comparisons.
The data that i found to be relevant for the normalization is:
number of deletions, number of mapped reads, read length and region size (the size in bases that i count the deletions).
For example if i have:
5 deletions
10 mapped reads
100 is the read length
1000 is the region size
The way that i am normalizing is:
{Number of deletions/(number of mapped reads X read length)}/region size
or,
{5/(10X100)}/1000 = 0.000005
Is it OK?
