Looking for Pathways Analysis Software for non-model systems

Would like recommendations for pathways analysis software for non-model systems? (i.e. NOT human, mouse, rat, chicken, drosophila, etc). Something that can take an GO annotated transcriptome and model pathways based on general interactions.
