There is no real need to modify the classpath, if you are working under eclipse. You can also add external libraries directly to your Java project:
right click on your project folder in eclipse -> Build path -> configure build path -> Add external JARs (under libraries tab)

Need some help to install BioJava
Dear All,
I'm trying to install and use bioJava on my debian but it doesnt work.
What I did:
1. I downloaded the jar files from biojava website
2. Then i set the CLASSPATH in my bashrc by using export CLASSPATH=...etc..
But whebn i try to use the library in eclipse it doesnt appear. I found the explanation on the website minimalist.
Also, I installed the deb packages on my debian but that doesnt change anything.
Thank you for any help!!!
