In addition to the @RG tag and such in the header, there's then an "RG:Z:Something" auxiliary field in each read.
@frozenlyse, Bison might work for you (it's more of a niche application), if you have a bit more computational resources to use and are happy with using bowtie2 as the underlying aligner. I haven't tried using read groups, but they should work exactly as if you were using bowtie2 directly.
