I am interested in actually looking at the read in which the variant was identified.
I see that pileup format appears to have information such as '^' and '$' which mark the start and the end of the reads which can be used to go back to the read; however, the code to do this is non-trivial if the read has indel. Has anyone written a code that will take in a pileup file and print out the reads which contain non-reference bases at a given position?
