I have never used command line before and I am trying to use PLINK for the first time. I'm playing around with data they give you in the article "Data quality control in genetic case-control association studies". I'm stuck on the third thing they are telling me to do! It says to use PLINK to create a bed file by typing 'plink --file raw-GWA-data --make-bed --out raw-GWA-data' at the shell prompt.
When I do this it says 'command not found'. Please help. I have version 1.07 saved in my folder with all the data. I'm stuck and it doesn't seem to be explained well when I google this.
