    how to calculate ka/ks with RNA-seq data

    Hi!
    As I got some 454 RNA-seq data and i need to calculate ka/ks of all the genes.
    These sequences include coding and non-coding regions. Any there any methods to calculate ka/ks smoothly? Do i need to extract coding regions first and then use yn00, or is there any good package for this task? please let me know.
