bug in memory allocation in cuffdiff with bias correction

    Hi,

I am using precompiled cuffdiff of version 1.0.3 for linux.

The following command runs wo problems.

    cuffdiff --no-update-check -q -M maskfile.12051 -N -u -p 8 -o Cuffdiff merged_asm/merged.gtf TopHat_RepA/accepted_hits.sorted.sam TopHat_RepB/accepted_hits.sorted.sam

But when I set the bias correction option and run

    cuffdiff --no-update-check -q -M maskfile.12051 -b hg18_chr19.fa -N -u -p 8 -o Cuffdiff merged_asm/merged.gtf TopHat_RepA/accepted_hits.sorted.sam TopHat_RepB/accepted_hits.sorted.sam

I get the following memory map problem:

cuffdiff: /usr/lib64/libz.so.1: no version information available (required by cuffdiff)
    [bam_header_read] EOF marker is absent.
File TopHat_RepA/accepted_hits.sorted.sam doesn't appear to be a valid BAM file, trying SAM...
    [bam_header_read] EOF marker is absent.
File TopHat_RepB/accepted_hits.sorted.sam doesn't appear to be a valid BAM file, trying SAM...
[18:57:27] Loading reference annotation and sequence.
Warning: couldn't find fasta record for 'chr1'!
This contig will not be bias corrected.

Did anyone experience this problem before?

    Biter

PS: The bias correction works for cufflinks.

Beyond CRISPR/Cas9: Understand, Choose, and Use the Right Genome Editing Tool
    by SEQadmin2

CRISPR/Cas9 sparked the gene editing revolution for both research and therapeutics.1 But this system still showed severe issues that limited its applications. The most prominent were the heavy reliance on PAM sequences, delivery limitations, double-stranded breaks that prompt unintended edits and cell death, and editing inefficiency (both in targeting and in knock-in reliability).

Despite this, “CRISPR helped turn genome editing from a specialized technique into

Proteomic Platforms: How to Choose the Right Analytical Strategy to Improve Detection and Clinical Applications
    by SEQadmin2

Proteomics platforms are evolving rapidly, with advances in mass spectrometry and affinity-based approaches expanding what researchers can detect and at what scale. As the field moves toward deeper proteome coverage and clinical applications, scientists face an increasingly complex landscape of tools. This article will explore how researchers are navigating these choices to find the right platform for their work.
