I am running tophat on a 12 core, 64gb ram Mac OSX 10.6.8, about 60M sequences against hg19. Things seem to go ok for about 3 hours but then I get to the 'Searching for junctions via segment mapping' step (segment_juncs) and the process hangs indefinitely with a single processor pegged at 100%, less than half the ram in use. Killing the process returns:
