  • Plotting % Occupied by % Pass Filter to optimize loading concentration

    Hi everyone,
    I am working in Ancient DNA laboratory, which has the Next Seq 2000 sequencing platform. I tried to optimize the loading Concentration of different runs by visualizing runs in Sequence Analysis Viewer (SAV) and made a Scatter plot for each one to determine if a run was underloaded, optimally loaded, or overloaded. I would appreciate if anyone could answer me about the following:
    1- If the interpretation of the scatter plots of the next seq 2000 platform is the same as the Nova seq platform ( i.e.Optimal loaded: high pf%, high %occupied, underloaded: positive slope, Overloaded: negative or vertical slope )?
    2- I have three plots that have different shapes that I can not interpret (optimal, underloaded, overloaded) the first one of the Human Affinity enriched library (Ancient DNA library), the second one of force enriched library (Ancient DNA library), and the last one is shotgun ancient DNA library, anyone could help me to interpret?
