I am new to RNA-seq data analysis and have a question about how to calculate the mean inner distance to input in TopHat.
I am dealing with 75bp paired-end reads, 300 fragments and 120bp total adaptor length.
The TopHat manual says:
<for paired end runs with fragments selected at 300bp, where each end is 50bp, you should set -r to be 200>
My question is: "each end refers to the 75bp in my data"?
Ar the adaptors (120 bp total) not considered?
