using cuffdiff output to do clustering

Dear all,
I encounter a problem when do clustering using output of cuffdiff. I know CummeRbund can be used to plot the heatmap of clustering, but the problem is that I am going to cluster several different differential groups together, it seems that the csHeatmap() function cannot accomplish this. Could someone give me some advices? Thanks a lot.
