I'm currently using GalaxyProject website's RNA sequencing tools to do my RNA sequencing analyses. However I seem to keep getting the same error messages. I'm unsure what is the problem. Could any of you kindly advice?
I've attached a printscreen of the error which appears at the Cuffdiff stage.
Can I also check with you, for the Cuffdiff stage, do I use "Classic-fpkm" for Library Normalization Method and "per condition" for Dispersion Estimation Method?
The strains I have are:
1. E.coli (3 replicates)
2. E.coli with genes inactivated (3 replicates)
3. E.coli with additional genes introduced and expressing (3 replicates)
Therefore, I've entered 9 individual Cufflink files at the Cuffdiff stage (3 files per condition), is this correct?
Or am I supposed to use Cuffmerge first before Cuffdiff, so I only upload 3 files (1 file per condition) at the Cuffdiff stage?
