  • CuffDiff error question, please help!

    I am running CuffDiff, but have response as following:
    > Processing Locus chr16:2016958-2028856 [******** ] 33%Error: sqrt(det(cov)) == 0, 0.000000 after rounding.
    Error: sqrt(det(cov)) == 0, 0.000000 after rounding.

    something wrong for it?

    For sample A and B, first I ran TopHat to produce A.bam and B.bam; 2) I run Cufflink to get A.gtf and B.gtf; 3) I then ran CuffCompare A.gtf B.gtf to get the A+B(combined).gtf; 4) last I ran CuffDiff A+B.gtf A.bam B.bam, and it responses the error information as above; is it right thing or not? I have waited for a few hours to the see the final list... Thanks!

    Are you using newest version of Cufflink. I beleive this has been taken care in the newest version.

      what kind of errors are these? Will interfere the interpretation of the results?
