    alternative splicig from cuffdiff

    I heard Adam Roberts's lecture in Weizmann institute (Israel) yesterday
    I have some questions about Alternative splicing analysis from cuffdiff:

    1. How to understand intutively the sqrt(jensen-shannon distance)?

    2. Why to use sqrt(jansen-shannon distance) and not splicing-index method like in all-exon microarray?

    3. what is the best way in cufflinks to get alternative splicing (at first I want to get only known-alternative-splicing events)?
