    [ sequence alignments, big data, bio informatics ] x [ programming and UI design ]

    TLDR version:
    I'm good with ruby, and web applications as well as User Interface design... I'm DEEPLY interested in working in this big data/ sequencing and genomics field... what should i do?


    Hey all,

    So this is my first post .. so HI THERE!

    question stands as this:

    basically I've been researching into a tool called "crossbow" and I've begun to brainstorm around ways to incorporate this into a larger web application.

    I'm a marketer by college and a self taught programmer / UI designer.

    I see huge areas for advancement in all of these high throughput sequence methods and I want to get involved .. it wasn't until recently that I've entertained the idea that I can make substantial progress in this area ..

    My first foray into the field was a open-source liquid handler ( basically a automated pipette ) for 96 well microplates

    After completing this project I've decided that electrical engineering and hardware are "solved problems"

    SO I've begun working on launching off AWS computing on EC2 to run sequence alignments .. as well as researching into some of the shortcomings of storage and processing for these HUGE datasets

    ... so the question is:

    - what areas could use someone with my skills?
    - where to find more labs needing sequence alignments and SNP locating?
    - what are awesome tools out there that are under-utilized because they're miserable to use?

    how about genome browsers

    i havnt looked into this too much ..

    i know DNAnexus has a product that i've looked through a bit which was a bit of an eye-sore ...

    what are some of the more prevalent browsers out there.. and how do they look / how are they to work with?

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

      I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

      Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.


      The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
