  • Where can I find the annotated file ref_Gene.psl in soapfusion

    Does anyone has experience to run soapfusion,

    After alignment,soapfusion will output result.out and result.2Seqs.

    and use soapfusion.pl to discovery fusion gene.

    When I use soapfusion.pl,it said -psl <ref_Gene.psl> include package in hg18,but I can't find this file.

    Also,I don't know where is -region <ref_Gene_exon_region.psl> file is?

    If someone know where the file is,or this annotation file can create by myself.

    Please tell me

    ref_Gene.psl refers to the RefSeq gene list, which can be downloaded from UCSC Genome Browser by selecting corresponding genome name and track: RefSeq Genes. The format was described in the SOAPfusion manual and an example ref_Gene.psl file was also provided withing SOAPfusion package /example.
