i mapped my reads by tophat.and i don't think the junction reads generated by tophat are reliable. so when i do SNP calling, i don't want the SNPs near to junction? is there any practical way to handle this?

thank you very much.it is better than "filter first, call SNP then" strategy. another question: if some reads has more mismatches on the end, but it's very difficult for me to find and clip them, because i don't know which read has this problem. is there any tool or SNP-calling model to handle this?Originally posted by JohnK@Genome_Quest View PostCall your SNPs, get your junction locations, and then filter your SNPs.Last edited by chenjy; 07-30-2011, 02:56 AM.

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?
Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating...-
