How to display the sequence of each aligned fragment?

I used bwasw to align my Illumina reads to a reference genome. Then I use Samtool to pileup to an output.

In the output, it only shows hetero or homo on the SNP base. But I also want to see thea ctual sequences of aligned fragments, queried reads and aligned genome fragments.

    How do I do it?

To see the sequences of the reads that were aligned, have a look at the .sam file that is output by bwa directly. See here for more information on what you can see in a .sam file:
    http://samtools.sourceforge.net/SAM1.pdf

Alternatively, or to get a more visual idea of the alignments, you can convert your .sam to .bam, sort and index it using samtools and then use samtools tview. It opens a simple alignment viewer that allows to jump to any position in the reference.

    cheers!

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
      by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
