I've written a bunch of little reports relating to next-gen sequencing. Many of them used to be hosted as Genographia but I've moved them to my personal wiki here:

The Solexa Pipeline: This document describes how the Illumina/Solexa primary data analysis pipeline works at the algorithmic level (mostly image analysis).
Information Content of ABI SOLiD 2 base encoded reads: Running the numbers on 2 base encoding.
Early cycle errors in run 241: Looking at errors in an early GA1 run.
Quality conversion sheet: Convert between Solexa and Phred Q values.
