    Which annotation source is best?RNA-seq

    Hi all,

    but how and why is one annotation source better than the others?

    A genomic annotation can be manual, automated, restrictive, exhaustive..
    Refseq genes/transcripts usually require strong supporting evidence to be annotated by the NCBI, which explains why it is a small set. VEGA annotation is produced by "manual" and careful inspection of all the evidence (transcripts, EST, conservation, etc) by annotation experts at the Sanger.
    Ensembl is semi-automatic and less stringent, hence more exhaustive.

        Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
