    problem about stampy

    After i run command like this:
    python stampy.py -g hg19 -h hg19 --solexa --bwaoptions="-q10 hg19.fa " -o quick.sam --bwatmpdir=./tmp -M fq_1.gz fq_2.gz

    I got the error message:

    stampy: Error: Executing 'bwa aln -q10 hg19.fa ./tmp/tmpbwacxNokd.fq' exits with returncode -6

    Could anybody tell me where the problem is ? and how to solve it?

    Oh, found the problem finally.
    The error is in --bwaoptions="-q10 hg19.fa "
    It should not contain a blank between hg19.fa and " symbol

      does anyone know the exact commands to simulate reads in stampy??

      m doing
      -S <filename>.fastQ -g hg -h hg

      please tell me if thats correct??
