Paired end reads of unexpected sizes??

    Hi guys,

I have recently performed a ChIP-Seq experiment using the Illumina HiSeq2000 platform, 100 bp-paired end. When I aligned my paired end data to the genome using Bowtie, I get some unexpected results.

My Input library DNA looks like a perfect mononucleosome peak (~155 bp + 125 bp adapators) on the bioanalyzer. However, when I look at a histogram of my aligned reads, I get a distribution of reads that are around 155 bp but I also get a a HUGE peak around 110 bp. I don't see any peak around 110 bp in the library on the bioanalyzer.

Has anyone encountered such a thing or have any idea what might cause it? Possibly the clustering is extremely efficient for these ~110 bp sequences?

    Thanks for your help.

Could you upload the bioanalyzer trace?

Just a guess: the 110bp peak is from reads where only one of the two ends aligned.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
          by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
          by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
